Given Ruffalo has signed up for a further 6 films I assumed he'd be appearing in all the sequels as well

I totally agree!

It sucked balls when Coulson died. And Fury pulling the trick with the cards and talking about how Coulson died believing in the initiative and heroes made it all the worse. I felt really sad then.

And all the time you think of him as a fun secondary character, but then all of a sudden you see that in truth he was more than that. He was our liaison to S.H.I.E.L.D. The man sent in to find the heroes, and who never got to see them truly assembled.

Sad indeed.
