I'm assuming that you're using AM2 Spidey as an example, where he has the hat, scarf, puffy vest, and backpack over his Spidey Suit. If you watch the trailers, the homemade suit is not just a few pieces of clothing put on top of his Stark suit. Looks like by that point in the film, Stark has taken away the Stark Suit and Peter has to go out in his homemade suit to prove he can do the job. It's a completely different suit.
