how do you modify the Joe boots to attach to that body? and Also the neck peg...does that need to be removed or can you just use the pegs that come with the figure?

Hit figure uses the same pegs as hot toys so just the hot water pop out and pop in routine.

Yea heat up the SS boots and pull out the ankle pegs with some needle nose pliers and then pop the ht style pegs in the holes. SS hands fit the HT wrist pegs as well.
